Slide your autogen down some and go back into the in-game. This will re-clamp the autogen to the ground. Now slide the autogen back up some and see if everything stays clamped.

This is a known problem in FSX since its release. Many have posted on it before and has nothing to do with 3rd party scenery.

If the above doesn't help or you are using FS2004, please post screenshot of the affected area.

This is clearly a mesh issue. I had another user via email support where the (same looking) problem was tracked down to a old 2002 freeware mesh for HongKong which will override ours. Please check your scenery library for such a mesh.

PS: The FS Genesis world/asia mesh should not be a problem.

Yeah. I had the same issue, except I would see a massive monotonous apron covering the entire area and my plane would suddenly sink in and hit the runway hidden below this giant piece of tarmac. (and usually crash).
If you had any previous Hong Kong Scenery installed (Hong Kong 2004 with curved approaches in my case) make sure the scenery file in the Microsoft scenery folder (C:\Program Files\Microsoft Games\Flight Simulator 9\Scenery\asia\scenery) is the file that came originally with FS2004. (It is AP978240.bgl). Check the folder, if you're lucky the previously installed program left a backup copy.
Happy landings!

I had a similar problem on my system, and the culprit was a mesh file called "hongkong10.bgl" from an older addon. Search through your system and remove or rename any suspect mesh files.
