Solved via email with Martin.
Turned out to be two random characters placed at the very beginning of my newer autogen.xml that caused the issue.
Thanks to Martin for spotting the error.

Can you open the new XML file in notepad at all? The only change should be that the following code is added after each <CODE>*</CODE> <CLASS> <NAME>FTLibs_Streetlights_MOTORWAY</NAME> <GUID>0c601ce0469ab4c078c5b59d9e8af070</GUID> <WIDTH>5</WIDTH> <DEPTH>5</DEPTH> <LIBRARYOBJECT> <NAME>FTLibs_Street...

Martin, As a test I disabled the new xml file after the libraries were added and got all my lights. In addition to the lights missing after installing YSSY, apparently when testing in daytime, some tress are also missing. Istanbul is beeing developed by Taxi2Gate. They try to do also a FS9 version. Do you have a source for that? No, you can't do that unless you have access to the original model and can remodel the dome to the aircraft and then add the needed textures. Basically you're pretty much stuck unless you can get the original author of the model to change it for you.

Thanks Martin. These seems to have solved my performance problems at TNCM. Calm down. I'm investigating the issue. Thanks Martin. It will be interesting to hear your findings if you can figure out what is causing the hit. For me that FPS drops are quite as drastic as what some are quoting, but there is a definite drag on performance coming from somewhere, more in the line...
